The problem here is that the Project Explorer was never adopted fully, and remains rough in the edges. Why isn't JDT using Project Explorer as the default navigation view, instead of Package Explorer? I suspect I know the answer: the Project Explorer has several limitations and/or bugs, compared to Package Explorer, and the JDT ream doesn't care about it enough to fully move to it. They've had more than enough time...
See https://bugs.eclipse.org/bugs/show_bug.cgi?id=427897 . There are indeed some remaining missing feature before JDT is ready to drop the Package Explorer. Your help with that would be welcome.
Here's some bugs I've reported just on Navigator, as an example (which remain open despite being an year old)
https://bugs.eclipse.org/bugs/show_bug.cgi?id=447737
https://bugs.eclipse.org/bugs/show_bug.cgi?id=429572
Again, I get the feeling that because none of this bugs directly affect JDT (or other JDT-like IDEs), they get no love...
The issue is not about love, but about time, resources, and priority. Those bugs are high priority for you because of your usage of the IDE, but not the same one for other contributors. Now, there is Gerrit and an efficient review process, many patches from non-committers have been merged in last release, you should consider providing patches as well, I'm ready to bet a drink that if they're simple good changes, they'll be in Mars SR1.
