Thanks. Is another alternative to solving this problem consist of going into netedit and putting further distance between the junctions? Will this solve the problem as well?

Your description about running time suggests that you are running the different runs with different options (and not only different seeds). Each xml output file contains the list o all used options so you can easily check this. Also option --print-options may help.

Also, when you run a simulation repeatedly in SUMO, is the simulation supposed to run faster on the other runs (i.e., after the first seed)? I noticed that my simulation runs slow on the first run and faster on the second run, but there are some outputs that are not printed in the command line. Is this normal or is there something wrong with my simulation's execution?

I am running a simulation repeatedly with different seeds, but for some reason, every time I run the series of simulation runs, I get traffic jams induced by what I assume are connection errors in the network. I am not really sure. Here is an example of one of the weird behaviors I get when my simulation runs encounters one of the these strange situations:

Is there a way I can prevent these jams from constantly happening? Every time I run into this issue I have to restart running the series of simulation runs over which can be quite time consuming.
