Hi Shaun:

You can use the new project wizard to create a project in a different
location. And you can open additional projects from the project view.

There is a command line option you can supply in your auto run to
start udig up with a specific configuration / project file in mind.
Check the running udig page; or the short cut created by the default
udig install for an example.
