I believe this is related to the use of a repository prefix with CVSNT.

I am running CVS on windows and the Eclipse CVS merge operation fails near
the end with a Compare failed error (tested on Win/NT and Win/XP with
CVS/NT rel. 1.11.1.3).
Typically the msg is Compare Failed: Error processing file <name of file
on the branch that is being merged>. Less frequently I have seen Compare
Failed: Error fetching file revision.
There is nothing in the CVS log or the Eclipse log about this error.
An identical project and merge works fine on Linux. Is this one of those
windows limitations? If so, it is a pretty big one.
I did not see anything in bugzilla regarding this.
