I'm *sure* I had this problem trying to use a shapefile bundled into a plug-in jar. uDig was trying to create a file using an URL like
"bundle://34:com.x.y.shapefileresources.world.shx ; obviously failing :-/ But ...
I don't exactly remember if it was uDig who complained, or rather Geotools itself ....
