There is no option to aggregated multiple induction loops. However, you can emulate this with a Multi-Entry-Exit detector (https://sumo.dlr.de/wiki/Simulation/Output/Multi-Entry-Exit_Detectors_(E3)) that covers a short cross-section of an edge.
Also, edgeData output might be suitable: https://sumo.dlr.de/wiki/Simulation/Output/Lane-_or_Edge-based_Traffic_Measures

 I want the total output flow of both  E1 and E2 per 3600 automatically
calculated within the same file or in a separate file  instead of
calculating it manually. is there an easier way because in larger number of
files it is not practical to do it in this way.
