I don't  understand what you're asking here.

The workspace represents a local image of a version of a branch
in the repository. After a checkin, the workspace should exactly
match the repository BranchImage (modulo workspace artifacts like
ignored files, etc.). 

Why would you want checkin to delete newly added files?
