Can we say partially true?
There are some slight differences between linked sites (using a .link file) and those added by the user, mostly from an administration perspective:
- linked sites are meant to structure the installation into multiple sites, so it is the native installer that's managing them.
- currently, when using a .link file one can specify a read-only attribute (i.e. site not updateable).
- users should not be able to remove a linked site

Other that, features and plugins on either type of site are treated in the same way.

the "unknown" part must be a bug.
