As Dani observed, the JRE container in the RC1 candidate has changed syntax
and plug-ins using an EE-based JRE notation in the .classpath file are
broken.

However, the build is not unusable. PDE can help.
Just run PDE Tools > Update Classpath on your affected/broken plug-ins "en
masse" and you're back in business.

In order to use I20060412-2041 for development you have to manually change
the build path of every single project (which are many in my case). This is
not an option and hence the build is not usable for develeopment.
