Elizabeth, IApplication's are defined for the API tools so you should be able to run them command line via a simple ./eclipse -application <id>
I don't see any documentation yet, but the source clearly defines these applications (in the plugin.xml).
I see three defined:

btw, the team would appreciate any documentation additions to the wiki on how to run this stuff:

Also, if you find any issues, please report them to bugzilla as the code is still in incubation and not meant for public consumption.
