I think the "no prefix on the category id" is causing bug https://bugs.eclipse.org/bugs/show_bug.cgi?id=274356 in the UI.

you're right, we are not adding the prefix to the name in the update site. I will investigate.
I have also put a fix together (yesterday, but it hasn't been released yet) to add version numbers. (0.0.0.qualifier). This should help make categories unique.

Based on your explanation and the category definitions in the site content.xml files, I understand why it didn't work. But I don't see how to make it work without hacking.
