I'm having problems saving the changes made in JDL files. It seems that I have to close the project and open it for the changes to have effect.
It's a bug. I created item in bugzilla for this:

You are right. Currently Input Files and Output Files are not visible
for job submitted from JDL. We already have bug for it:

If you can live without defining your "Requirements" entry in JDL, then
I would recommend you to use JSDL format for your jobs.
JSDL is more user friendly and better supported in g-Eclipse.
