Hi Thomas,
the j/egit symlink support is pretty good meanwhile (3.7 HEAD), I daily work on a repo with lot of symlinks and do not notice that they exists, which is a good sign.
For the rest of corner cases check umbrella bug https://bugs.eclipse.org/bugs/show_bug.cgi?id=429304.
