Then, I will update the GEF target to include 3.5.0 and run another build.

Is it okay to wait for the removal before updating the GEF contribution or do I need to update the GEF contribution first?

Only this releases eg supports Java-11 and JavaFX-11 but in the end it

Most probably this is what you would need to do. When Jetty dropped
from the release train whatever Eclipse Platform needed from it was
included in Platform's p2 repository.

       out a few
iterations ago, so--unless there is some pushback--I'm
       going to push a
Gerrit review to remove them.
