[cdt-patch] Applied Patch HEAD - Version numbers updated

Hey all, I've upversioned the plugin.xml and friends to 2.0.0 in head. 
I've also made the necessary changes to the build.properties file to 
ensure the runtime jar files were included in the distribution zips.

The changes impacted almost every project so I'll not post them here. Let 
me know of something doesn't work anymore, though.
