I don't have an immediate answer to your problem. But I can signpost
you to an example in the tests that uses getSourceRoots and creates a
project programatically:
org.eclipse.cdt.internal.index.tests.IndexUpdateTests.testDependentProjectGetsUpdated_Bug310837()
