It all depends on what you mean as "startup code".  While address breakpoints won't necessary be enabled

automatically, all other breakpoints located in your source code or binary objects should be active.

As I understand, now you can’t set break point on startup code…. This happens partly because now address breakpoints become disable during start of the session. I sent an enhancement report and in later versions such an opportunity will occur, I think.
