I'm going ahead and opening a pmr on the problem with Runtime.exec - it
would be interesting to try this dividing up the
Runtime.getRuntime().exec into 2 separate calls.   I'll also try it on the
java for OS/390 which is slightly different.

In the meantime I'll just move the makefile and files into my current
directory and continue experimenting with remote commands
right there.   I did verify that the userid I'm getting in with is actually
a root userid.   Yikes.   But anyways, it has the authority to change to
any directory it pleases.
