This is because the category.xml support in Tycho is far beyond what is in PDE at the moment: https://wiki.eclipse.org/Tycho/category.xml says "There are extensions to the format only supported by p2 and Tycho."

It may be nice if the PDE editor didn't delete what it doesn't understand though :-)
