I have noticed that in Java perspective Package Explorer all my PHP
projects (closed) are visible. Why is that so? I have checked the filter

With no project selected, Project > Open Project will prompt you with a list of closed projects.

Or you can always open the Resource perspective (or just the Navigator
view) to see all projects, open and closed.

This is a common Eclipse newbie mistake, to forget that there are
multiple Perspectives, and that any View can be opened in any
Perspective. In other words, don't just take the UI that Eclipse comes
with out of the box - customize it to meet your needs.
