It could happen if there are no detected semantic resources and so no
Viewpoint available. When you get this empty list, are the semantic
models of your project loaded ? (in the model explorer, you should be
able to expand them).
The next time this occurs, could you remove the modeling nature, right
clic your semantic resource and select new representation file ? It is
an other mode in which there is no modeling project but the aird
centralized the informations: actions to manipulate Viewpoints and
representations, semantic resources displayed as children, ...
It might allow to surround the problem which seems to be located around
the semantic resource detection during the convertion to the modeling
project.
If in the mode, you have your Viewpoints, save and retry the conversion
(do not delete the aird), then check the Viewpoint selection and that
all the semantic resources of your project are well loaded.
Which Sirius version do you use ?
From which perspective do you re-add the modeling nature ?

A project with the Modeling Project nature can contain one aird in a
basic way. Sirius will use the project lifecylce to manage the aird and
the semantic resources. The handled/loaded models have a decorator (the
blue M of the modeling project) and the user can directly expand them to
see their content from their corresponding IFile in the Modeling
Explorer. The external loaded files/models are displayed as children of
the project dependencies item.
In a more complex way (with the use of the control/uncontrol for
example), the user will create several sub aird files. But there is only
one "main" aird.
Without the Modeling Project nature, a project can contain several
"main" aird, Sirius use only the aird to manage/display the handled
resources: the handled files have the same decorator decorator (the blue
M of the modeling project) but the user cannot expand the files, he has
to manipulate the loaded semantic resource from the corresponding items
displayed as children of the aird file.
