Currently I'm testing the possibilities of the new scanner discovery in Eclipse Kepler.
I have problems resolving includes that appear in the makefile with -isystem instead of -I.
Is it possible to detect -isystem includes as well?

It was added after Kepler was released, see https://bugs.eclipse.org/bugs/show_bug.cgi?id=394959.
You can update CDT from nightly update site to get the fix. Use Help->Install New Software and type http://download.eclipse.org/tools/cdt/builds/luna/nightly
