Without a way to reproduce, I can't really say what could cause this except maybe for this one : https://bugs.eclipse.org/bugs/show_bug.cgi?id=351594 . EMF Compare fails to properly detect some of the changes when they refer to an added object. I don't remember if what we show is "from null to null" ... but that rings a bell. Do you have an NPE in the error log when EMF Compare displays that difference?
If that is it, this is one of the bugs that is planned for 1.2.1. Otherwise, could you provide us with the models to reproduce if they are not confidential (if you cannot attach them to bugzilla/forum, use direct mail (laurent (dot) goubet (at) obeo (dot) fr))?
