The Ecore Tools project hasn't graduated yet. Hopefully for Galileo it
will! So questions about it are best addressed to the EMFT newsgroup.

Personally, I'd avoid nested package. To me it's just as well to keep
each in its own file. By setting the Base Package property of each
GenPackage, you can achieve whatever Java package nesting you want in
the generated code, without nesting EPackages.
I guess I'd need to try to to see what associated problems show up in
Ecore Tools...
