When I debug I place a breakpoint in the class I have written. When the
debugger stops, it cannot find the source of my class. Eclipse prints: There
is no source file next to the class file [class name].

What is the reason? The source file is existing since it is the source I
have written myself and put a breakpoint on a line of it.

How can this happen? I cannot debug because of this.

I use Eclipse 2.0.2.

Open a bug report describing your problem and try to provide steps to
reproduce. You can also try if this is fixed using newer version (2.1
or 3.0 stream).
