I checked out a file structure in the CVS Repository Explorer perspective,
using the "Check Out Into" command. I subsequently decided that I didn't
want my local project structured as it was, and I deleted the source
folder. From that point forward, every CVS update I perform on the
project lists the missing files as being subject to removal from CVS on
next commit (R). I don't want to do that. How can I correct this?

Eclipse CVS haven't delete from local project and remove from repository
command - I want this feature , too.

You can remove projects from workspace and again checkout in another
location

If your goal is to get the src directory back, just create a new
directory called src where the old one was, then do a right mouse
Replace->Latest From Head on the new src directory. That should
retrieve all of the files again for the src directory from the repository.

Actually, what you want to do is to recreate the source folder as
described below and then choose Properties from the context menu of the
folder. In the CVS tab there should be a Disconnect button. Pressing it
will unshare the folder and forget about the outgoing deletions.
