The Direct Editing Feature is not working in case of connection(EReference). It is working perfectly fine in the case of EClass.

Yes, indeed there seems to be something wrong. Could you please open a bugzilla under Modeling, GMP, GMF-graphiti for that?
Here's the link (simply select GMF-Graphiti as component:
