To repair my installation I want to know where PDT's preferences are
stored in the filesystem, so that I can delete it.

I posted the solution at

1.) Shutdown Eclipse
2.) Go to your workspace's folder and go to
metadata/.plugins/org.eclipse.core.runtime/.settings
3.) Delete the file org.eclipse.php.debug.core.prefs
4.) Restart Eclipse and redefine your PHP Executables and Debug settings.
