Seems you have to throw away your current project, completely redo your
cvs structure, create a "Dynamic Web Project", etc., to use the IBM
server support. Obviously, even if I liked the canned structure, I
can't do that.
Sysdeo.com's Tomcat plugin, lean and capable, seems to have figured out
exactly how to do this, if you need a hint.

at the various .xxxxx config files, tried merging in a few things. But
that didn't work. But your note encouraged me to do it again. The
magic things are:
the WebNature item in .project
the .websettings directory with obvious changes
That did it. Thanks!
(Obviously a UI to do this simple stuff is required.)
