Scenario:
1) select a resource (project or file)
2) rename (F2 or File->Rename)
3) enter a new name for the resource
4) Now click a different resource.

What happens is the resource selected in step 4 is renamed rather than the
original resource selected for rename. What actually happens after the
rename depends on the resource type that was selected in step 1) and the
resource in step 4). For example, selecting a file in step 1) and renaming
and then selecting a folder in step 4) results in some odd behavior.

Is this a known bug?

I don't know if it has been reported yet, but it definitly should be. You
can search the Bugzilla database from the Eclipse home page. If you don't
find anything, enter a new bug report with the steps to reproduce.
