I have a plug-in that I want to put on my update site. Actually, I want
to push the upgrade to my plug-in to the update site. Everything was
working fine in previous versions until I recently changed one of the
required jars for my plugin. Now when I try to build the update site, I
get an error. The error makes it seem like its using an older version of
the library jar, but I have removed all the old versions. There are no
errors in the plugin when I do a clean and rebuild all, only when I do an
update site build. This is driving me crazy.

Known bug. It is maddening. I have stopped doing update site builds because
of this.
I do feature builds and then copy into the update site structure.
I filed a bug report:
https://bugs.eclipse.org/bugs/show_bug.cgi?id=113530
The Eclipse developer has closed it as "works for me".
Perhaps it does- it certainly doesn't work for me.

I also had this problem, but it seems that it has been fixed in 3.1.2.
