You can still uplod in 3.1 but not from the Navigator. You can do so by
swithing to the Team perspective, openeing the Synchrinize wizard from the
toolbar and choosing FTP. Once you create the synchronization, you can
upload from there.

Apparently there is a bug https://bugs.eclipse.org/bugs/show_bug.cgi?id=102785
Do I need to upload all my eclipse 3.1 to 3.2 to correct this bug, or I can
only update the plug-in ?

No, the 3.2 version of FTP should work with 3.1 (although I haven;'t tested
