But if it is set to Hierarchical Layout, the applied Working Set doesn't

have excluded in the Working Set. If I click on such a package, I cannot see
its contents. But I still can see that package.

I don't want to see packages which I have excluded in the Working Set, no
matter if I choose Flat Layout or Hierarchical Layout.

Can you please shed some light on that problem so that it may help me?

You could try the Java Browsing perspective instead. It's Packages view
correctly handles Working Sets with Hierarchical layout. In general I
much prefer Java Browsing to Java (Package Explorer).
