Is there a way to make Eclipse use a name other than ".project" for the
project files? Long story short, I have a restriction that doesn't allow
me to have an extension without a filename.

Thanks!

No, I don't think there is any such capability. The problem is that
..project is the bootstrap - it has to be a well-known name because
Eclipse has to find it first to recognize that a directory contains a
project and how that project is configured.
