Eclipse tells me JVM 1.4.2_03 won't work, but I have 1.6.0_03 [message #247016] Mon, 28 January 2008 15:24 Go to next message

What happens when you run java.exe -version? Note that there is a -vm
argument you can use to specify which JVM you want to use and that you
can put in in the eclipse.ini. I don't see why you'd need two
different Eclipses one for Java and one for J2EE. Just install one and
add any features you want to that.

That page shows how to use eclipse.ini to specify a JVM for Eclipse.
That is by far the best way to configure Eclipse so that it always uses
exactly what JVM you want it to.
