Basically, I used to right click on a java class, select Compare With>Latest
from Head and the compare editor would open. Now it opens up the Team
Synchronize view and I have to navigate down the tree and double click the
source to get the compare editor to open up.
Is this the way it is supposed to work? If so, is there any way to restore
the direct open path? Thanks.

I agree as well. This new approach seems disruptive. But all files do
this, not just .java files, so this is likely a better topic of
discussion on the platform newsgroup so that the CVS folks can comment.
I've added that newsgroup to the "to" list.
