We are running Hudson 3.2.2 on Ubuntu 12.04. We tried updating to 3.3.1 with apt-get. Hudson failed to start afterwards and after much frustration we reverted back to 3.2.2. Hudson is back up now and we can see all of our jobs, but their configurations are empty. Looking at the job config history, we see that each restart of Hudson creates a new, empty version of each job's config. We have not been able to successfully copy a backup of a job's config.xml file over and have Hudson not clear it back out upon restart.

Has anyone seen this behavior before? Or have any suggestions?

I have not seen such a problem. Have you make a backup copy of ~/.hudson before the upgrade? If not, you might have to wipe ~/.hudson once since Hudson 3.3.1 might have made incompatible changes.
