After checking in files (running Eclipse 3.1 on Linux with reiserfs) I
randomly get the error: "Save could not be completed. Reason: has been
changed on file system".
This is totally bogus. No changes were made by any program except
maybe Eclipse itself.

Of course, this is shown only after I have made changes to the file.

There seems to be no way whatsoever to save these changes forcing me
to either throw away everything or somehow copy/paste the while file
to somewhere else, discard the changes, reload it, replace it with
the saved stuff etc.

Is there ANY way how to avoid this, how to force saving the file etc?

This is driving me crazy!

Try refreshing <F5> this usually solves the problem. I found that if the
file was copied into the directory after a project is started Eclipse
doesnt totally recognize the file as part of the workspace until a
refresh is run.

Refreshing does not help. Sometimes this bug also creeps up in the
synchronization tree dialog. I am unable to detect a pattern here:
the files where this occurred are not different to others in
any way.

The most annoying aspect about this bug is that there is no workaround
that wouldn't drive a user crazy: at least there should be a way
to "force" saving the file and be done with it.

Are developers aware of this/working on this?

You should search for and/or enter a bug report in bugzilla if you want
to ensure developers are aware of your problem.
