I can connect successfully, and use the GUI to define Data Sets
against the 1st 100 or so tables in a schema.

My schema has a few hundred tables, and I can't get the later
tables to within Eclipse.

Try the following:

Window>Preferences>Report Design>Data Set Editor>Maximum number of
tables in each schema to display
