Is there a set of preferences someplace that control how Java errors and
warnings are marked up in the editor? If someone wanted to override the
red/yellow squiggly underscore with something like a different
background/foreground color combination, is that do-able?

I have done some poking around and have been unable to find a relevent set
of preferences anywhere.

Try the settings under Preferences > Workbench > Editors > Annotations

(Eclipse 3.0.x - might be different location in 3.1x)

In 3.1RC2 it looks like those settings are at Preferences > General >
Editors > Text Editors > Annotations
