Using 3.1M6 if I autoformat a page with PRE tags in Javadoc then the
contents of the pre tags are indented and new lines inserted above and
below. This happens each time I autoformat and causes the page to grow
and indentation to get a little crazy. Is there a way to disable this? Is
it a feature or a bug?

Check bugzilla. This is a known bug.
