When you define a server using Window | Preferences | Installed Runtimes |
Add.. you are asked to point to a folder which contains the servers
libraries. This then appears under Libraries in the Java Resources: src
leaf of the project tree. Resin/JBuilder can use ant-style folder
recursion such that all the jars in lib/ and it subfolders are picked up.
This is useful for placing 3rd party (to Resin) libs and internally
developed ones, which are server wide. I thought for a moment the server
definition in "Edit Server Runtime" would allow multiple paths in the
Location: field separated by ;, but its not so. I have defined separate
libraries for each explicit path and use Build Path... in the project tree
to add them.
This is cumbersome as we have many JBuilder projects. Have I missed
something please? Thanks.

Have you tried using the User libraries preferences, you may find it
handy and is probably what you want to do..?
Window -> Preferences -> Java -> Build Path -> User Libraries
