Will these files be supported by CDT?

Not out of the box, and there is no current plan to do so. Also, it's
not really within the scope of CDT.

You could easily write an integration into the build system for these.
Creating a full blown development environment that had a syntax
highlighted editor, search, refactoring, etc. would take much more work.

I was not concerned about the build system since I use autotools

well, most of the code in flex and bison files is C/C++ code, so I
thought it might be easier to add support for them...
