Have you solved your problem? I'm having the same problem as you.
When you save the diagram it updates the correspondant XMI file
(DomainModel), so I think that maybe it's not happening because of the
NullPointerException.
Or maybe because of something else the NullPointerException is thrown,
and that'
s why the DomainModel is not updated.
Does anybody know if is it?

The problem is that I dont't know which class does the sychronism between
the DomainModel and the Diagram.
I would like to do it via the plugin.xml
