I resolved it:
The option :Windows/preferences/Java/compiler/Building/Abort when build
path errors was set to yes. So I think that since I a subdirectory on the
build path was deleted the build aborted. But this happened with no error
or warning message.
This was an eclipse problem and not a wtp one.
