We are trying to determine the best way to manage deployments for this
web app. We have a development machine, and a production server. When
features are added, we only want to deploy what has changed since the
last deployment, because the size of the project is so large and the
production server is remote.

Is it possible to build a partial war file, that contains only recent
changes? Are there any eclipse tools that help for deployments, or is
building a custom Ant script the only way to go?

Note: We are using Tomcat, but I would like the solution to be webserver
independent.
