I am currently using WTP 1.0. I have a folder structure in my repository that is different from what WTP offers. For eg. my web.xml file is present in another folder named "Web/WEB-INF", is it possible to point the webcontent folder to the place where my web.xml file is.

Are there any other alternatives other than changing my folder structure,because this is maintained globally across teams, so the folder structure cannot change.

1.0.1 should include this ability.

you can try changing file:
your-project\.settings\.component
There is defined structure of web application
