There should be a bug logged already.
Please precise the eclipse version you are using.
(As I remember this bug only occurs on unix).

If you find the bug, report its number here, I would be glad to vote
for it (and other people may too).

It's probably because your second window was opened with a single
project as input (by selecting "Open in New Window" from package
explorer or navigator). A window that has a single project as input
will only show that single project, but your other projects still exist.
Just select Window > New Window to re-open a window that shows the
entire workspace.
