I am using dynamic templates to customize the code generation for some of
my classes. Even though the generation proceeds without a problem, my
xpt template files always show error markers and these errors show up in
my Problems tab.

The error seems to have something to do with referencing something outside
of my project:
Error parsing extensions: Unable to load extension file : xpt::EMFUtils

Does anyone know why this is happening and what can be done to fix it?

Well, you need the original templates in your workspace.
The easiest way is to make a CVS checkout of org.eclipse.gmf.codegen.

or import -> plugins and fragments -> with source attached if you
installed GMF from the GMF update site not from the europa.
