I have some XML config files (Hibernate & Spring) that are in the
JavaSource path. If I make a change I have to go through the following
steps:

1) Remove the project from the server definition.
2) Republish to the server
3) Add the project back to the server
4) Republish to the server and run.

This is obviously time consuming and a pain. Am I missing something or
is this a bug?

A bug has already been entered, see:

It was dup'ed to:

https://bugs.eclipse.org/bugs/show_bug.cgi?id=119769

which is fixed in RC3. Give RC3 a try.
